it does affect the tone.
ever noticed yor pickups are not installed straight? they're not at the same height if you compare the height of the strings to the height of the pickups.
on basses you see it even better, the closer the string is to the pickup, the more vibration it picks up, but too close may make your pickups sound like there's too much bass in them.
if your pickups are to low, it will make them sound shitty, less powerfull and less punchy. but don't raise them too much you don't want your strings hitting the pickups constantly
just experiment with the height and see how you think it sounds best, but changing the height just a little won't change the sound much, but do keep in mind that you don't want the pickups too close and you don't want to mess up the balance either. if you raise or lower them, count the rotations of the screwdriver and give each side the same ammount of rotation.
