Nah it shouldn't go the other way around if you're left handed, unless you play a left hander with the strings upside down(so that any righthander could pick it up and play it to).
As for if this should be done generally, with those long bar magnets like on Dime's X2N/Dimebucker/Bill Lawrence it shouldn't really matter, because the strings will sound the same anywhere up and down the neck. Should be the same with most pole pickups too, but I don't know, not something I'd ever try.
