There arent really any fancy effects aside from probably your typical delay and reverb you have on lead guitar. The actual equipment was a Paul Reed Smith Singlecut played through a Laney GH-100L.
Ive got the bonus Ghost Reveries DVD.

hmmm.. the wave like effect is most definetly a flanger of sorts.
I'm not sure about the tone itself, it's probably just something in the EQ, or some kind of midsweep.

The only thing that has extra effects on it is the background guitar tracks. The beginning of the song starts out with an A being swelled in by an Ebow.
