That also seems to be the problem at some DB tabs, which were written in custom B tuning, and with a Cradle tab for a song written in custom D tuning I passed when I was bored. So it prooves that there are some bad tabbers around.
If you think the E powerchord is too high sometimes, then tune one whole step down or in drop tuning and then try it out on the new lowest chords. If they are still too high, then tune your guitar one more step lower. Until it fits. (Useful advise: most metal bands using six-string guitars do not tune any lower than custom B)
