Adjusting the action

I have an edge III tremolo bridge (floyd rose).

I was a little concerned about adjusting the action... There are two screws to raise and lower the bridge on either side, so if the heights aren't the same, you'll get the bridge at an angle. How would this affect the tuning/intonation ? Is the bridge supposed to be exactly parallel to the guitar surface? I know that it should be parallel in the direction of the neck... but how about in the perpendicular direction?
