does it hurt your truss rod if u keep your guitar in drop c or lower for a long period of time
i personally believe it does

depends
if you use the string gauge that you would use to play in E, then there wil be less tension on the trussrod, so the neck will bow a little bit and the trusrod will need some adjustment.
also if you have a tremolo u probaly wont matter that much, since ull adjust the string tension on the bridge, wich wil also kinda change the tension on the trusrod.
what string gauges are you using to play in C??
maybe ul just haveto adjust the trusrod a little bit, if you tighten or loose it realy gentle, with realy small turn, then u cant damage anything.

If I use 49-11 gauge strings (meant for like C) and tune standard, is that bad for my guitar?

That wouldn't be too bad for your guitar, since it is only the next step above the standard gauges (10-46). If you are gonna be in C most of the time i suggest you use at least 11-52's. I would not recommend tuning to standard with those gauges though.

I play mostly E standard and C# standard, might use D# standard, too. Also, when I was putting these 49-11s in (like 3 days ago), I was foolish enough to cut the strings before actually fully tuning the guitar and the upper e kept slipping out because there wasn't enough stuff on the peg and after a few tries of getting it on, it snapped, so now I'm using a 10 instead of that 11. Do you think the tension differences will curve my fretboard or not? It's ebony.

No, i have messed around with all sorts of gauges on my guitars like that, usually more drastic changes than what you are doing. There might be some difference that a luthier would be able to notice but i dont think it would change how the guitar plays/handles/feels............all of that asuming you do not have a floating bridge, cause that changes everything.

same story i told before.
when you go from C to E with the same set of 11-49's, the tension will increase, the the neck wil bow a little, so u probaly have to adjust the trusrod each time you tune from E to C and C to E etc.

I use 11-52's for C tuning. i can tune up to D but dont suggest going past that since the strings get very tight. Its hard on the guitar and the strings (*SNAP*).

Nah it doesnt matter I use 13s in standard or in B. You will have to make truss rod adjustments, intonate and set up the trem if its a floating trem and other stuff like that.

I usually tell people to crank up the truss rod with an impact gun. A good 30 turns should do it for ya No more worries!
