When you change tunings the neck will move because of string tension. you have to adjust the truss rod. If you're not comfortable doing it yourself, go have it done at your local guitar shop or something.

not sure how to fix your prob, but its not bad to tune your guitar down, but remember the lower you tune, the thick your strings need to get. when your string size get bigger is when you have to adjust things. for example make sure the neck is fine with the extra tension caused by the thicker string size by adjusting the truss rod. also, you may need to adjust the springs your trem (e.g floyd rose). thats about it really.
o an btw, if your tuning down you may still need to mess around witt your trem springs even if you dont change string size as the tension decreases when you tune low.

I'm not sure on cost, shouldnt be too much ($20? just a flat out guess though). Give a local luthier, or music store a call, see how much they say.

if its twisted you need to adjust the truss rod by taking off the cover by the tuners. if it looks warped and the strings just wont play on any fret then you need to have it set up with the springs adjusted in the back and your bridge adjusted. I wouldnt advise doing this if you dont kno what your doing go to a music shop if you want to get it done right or i would suggest going to a friend who knows how to do it so you dont have to pay anything (guitarcenter told me it would cost 70 dollars to get mine done)
