Im positive that most of them were Harmonic Minor's. Maybe a few diminished here and there, not sure.
By the way, Transiet, I didnt see anything in OpethFan's sig... maybe im blind.

Lol a scale can't only relate to certain strings.
Of course it CAN be played on only certain strings if you want.
Apart from harmonic minor, he also uses some other stuff that seems like a random assortment of notes. Maybe I'm just crazy but sometimes it sounds like the notes he choses have nothing to do with a scale in general, it sounds like they are just chosen by what they will sound like from the note that was played just before it (horrible grammar here, sorry, but I don't feel like fixing it).

it could be, I know i have written solos like that. not everything has to be related to theory in some way and I remember hearing several times and reading in interviews that chuck never botherd to learn theory cause it bored him

And that's exactly why I said most of his solos/riffs are based on either the note G or the note D.

It seems that he always has a major scale run in his leads, and riffs. My primary scale when I do leads is the major scale. I don't do the harmonic minor or pentatonics too much.

I cant find the thread it got it from. Transient made a remark saying Schuldner's solo'ing was like Garfield, in that he just reused ideas over and over, that sucks i couldnt find the post, it was funny

I used to hang out with Chuck....being so close to where he used to live in Florida....He didn't know much theory at all. His soloing dealt with shapes and patterns that he worked out that sounded cool. Due to the wider intervals in some of the shapes he used, there was the impression of harmonic minor and exotic sounds to some of his leads.
