When I tried to tab Immortally Condemned (I only got about the first 30 sec.) I was pretty sure I could hear that one one guitar was playing an Open E and one was fretting at the 1st fret just by the timbre of the notes.

Yeah, I'm not sure about it but I have heard that they tune differently. I personally don't see the point but hey, I'm not going to argue with Terrence Hobbes!

Yeah, I've heard a lot of rumours about them tuning differently. Not sure if there is any truth to it..

It seems pretty obvious to me that for the entire Effigy of the Forgotten album and at least one song from Breeding the Spawn, one guitar is tuned to C and the other to C#. However, on both of my tabs off of Effigy, just tune to C and play the tab. Basically, in the header, I was telling how the guitars were really tuned during the recording, but not that you should tune that way. I did the whole tab while tuned in C, so you should play it while tuned in C.
I'm sorry if you still don't understand, but I don't have a better way of explaining this. I've also talked with other Suffocation fans that agree with me that they were tuned this way. Some people don't pick up on it, it's a rather odd thing for them to do, much less for us to notice them doing it.

They still play the same notes though right? What does it matter then?

But what do they do if the C tuned guitar is playing open strings? just harmonize on the other guitar?

That could be why the riffs from Effigy Of The Forgotten are so hard to get down exactly.

They wouldn't need to. The guitar tuned in C does play open strings. The guitar in C# is always playing either nothing or something entirely different when this happens. When the guitar in C# starts playing open strings, the other guitar can just play those same notes on the first fret of whatever string.
Of course, in mentioning this, I was just stating how they really played it for the sake of accuracy. For the purpose of my tabs, both guitars are tuned in C, so just ignore how the guitars are really played and follow the instructions on the tab.

In further support of Chris, I slowed down Jesus Wept on my guitar teacher's computer today.... and we concurred that they do tune differently.
