Megadeth - These Boots
Napalm Death - War's No Fairytale
Slayer - Disintegration/Free Money
Sacred Reich - War Pigs
Voivod - Nile Song
Malmsteen - Theme from the Godfather
Stevie Ray Vaughn - Little Wing
Edit: Almost forgot Vio-Lence did the theme from Batman to close out one of their live shows I was at and somehow turned it into one of the greatest pit songs ever. They were never that great on album, but the live show was the shit...

Agreed for the most part, but Dread Zeppelin did some sweet reggae/Elvis bastardizations of Zeppelin songs. Great White did an awesome cover of "Babe I'm Gonna Leave You" which almost validated their career as a crap metal band. "Dazed and Chinese" by Bongwater (Dazed and Confused cover) was worthwhile as an amusement as I recall...

Megadeth - "Mechanix"
I'm on a personal crusade to have more people cover the original version than those who play "The Four Horsemen" version of it.

All you have to do is get the powertab for "The Four Horsemen", speed it up and cut out the slow part in the middle, then learn the simple intro. Kirk Hammet pretty much ripped off the solo note for note, so no problems there...
EDIT: I forgot they don't support Metallica tabs here... Never mind...
Is Powertab that awesome that you won't touch regular tabs?

When we were 13, my friends and I used to play that a lot.
My Favourites:
Cephalic Carnage - Jesus Saves (Slayer) I think it's better than the original, esp. the solos
The Berzerker - Corporal Jigsore Quandary (Carcass) Another better than the original
The Day Everything Became Nothing - Fuel For Hatred (Satyricon)
Pig Destroyer - Genital Grinder/Regurgiation Of Giblets (Carcass)
Almost any Richard Cheese, War Ensemble (Slayer) in particular

Most of these have already been mentioned, but what the hell...
Pantera - Planet Caravan, Hole in the Sky (Black Sabbath), Cat Scratch Fever (Nugent), practically any cover Pantera ever did
Of course, Jimi - All Along the Watchtower (Dylan)
And I know most of you metalheads probably won't like this one, Nirvana - Man Who Sold the World (Bowie)
Red Hot Chili Peppers - Higher Ground (Stevie Wonder???)

Oops I Did It Again by Bodom was hilarious, so I vote that. But yea, I think Bodom's cover of Aces High was pretty damn decent.
